The "source" directory is used by sugar-jhbuild to unpack and build the 
packages configured in config/modulesets/... (the default module set is 
"sugar", with the "meta-sugar" module pulling in all others).
Unless you want to regularly update activities from e.g. a git 
repository, it's usually not worth the effort to add a new module to 
sugar-jhbuild yourself (even though it's rather easy for activities 
using bundlebuilder).

The same as you do on any other system:
a) open a bundle from the Journal (tested)
b) use sugar-install-bundle (untested)
c) for activities using bundlebuilder: "./setup.py install 
--prefix=/wherever/sugar-jhbuild/install" (installs to 
<prefix>/share/sugar/activities/<name>)
